So while I only use Flat View (I find that Threaded View is too slow for my reading style), in the past with the FUD forums I used the message #'s as a way to figure out what a specific post was responding to if the poster didn't bother to make it obvious or quote the post they were responding to. Would it be possible to include some sort of indicator to allow this sort of behavior?

We will look into it.

One thing you can try out is "Hybrid" mode, where the messages appear as flat view, but the hierarchy is at the top of the page.

Speaking of tree view, the FUD forums had little navigation arrows in the upper right corner of the posts that allowed you to go to the next post in the thread without having to scroll down to the tree. Is there anything similar for V?
