The crossover is about 2.8 so that is not the problem.
Their offaxis graph shows the same bump in SPL (they don't give a phase response). I took the measurement with them sitting on my desk and the mic at about 1.5 feet. For the low end the wall was about 1 ft behind them and their dsp was set in the 2 boundary setting (because that was the way they shipped).

I have decided that the biggest change I am hearing is going from the multitrack to the master wave file, and it seems to be how Studio One handles the effects, or the effects seem to be what is changing the most. So that may just be due to the choice of software. The second biggest change is, as you said, going from the AAC to the audio cd.
